Okay, last time I changed my oil, I put in 4 quarts. This time, I put in 4 quarts.
Last time, the oil sat perfectly right in the middle of the window. This time, all I see is oil in the window. I'm afraid of the answer, but do I need to drain it off? If I have the bike on a rear stand, where should the oil be in the window?

Don't check it on the rear stand. The bike will run the best if the oil level can be seen in the window when on the ground and straight up.

I'm not 100%...but I don't think the level is visible when straight.
When you say "will run the best if the oil level can be seen" do you mean "will run the best" or do you mean "won't blow your oil seals"?

- start and run, shut off - allow to sit - check sight glass (while straight up and down), level should be between high and low marks on sight glass. - 600RR spec is 3 qt with filter.
- no good advise on oil extraction, we use a hose/straw on our brake bleeder to suck out unwanted fluids.

haha i changed my oil today too, only took 3.4 quarts though. U need to run it for 5 min and let it sit 4 before you drain then do the same when you check it. the oil should be between the upper and lower fill lines

Who's this guy??? Not sure I'd trust what he says... A 600RR only calls for 3 qts with a filter change. After you have ran the bike for a minute or two and shut it back off, with you sitting on the bike, have someone watch the window while you start to lean the bike to the left. If it's just slightly above the top of the glass, I wouldn't be too concerned with it. If you are almost over to the side stand before it can be seen, you have waaayyy to much oil and will need to drain some out or suck some out by some means.

honda service manual calls for 4-5 min runtime to make sure its hot then 3-4 min to sit soo all the oil drains back down. Id follow that

When it's on the rear stand the oil runs to the front of the pan, which is where the sight glass is so it's going to read high. But if you did put a full 4 quarts in, you're too high anyway.
Might I suggest:
